When I try to boot directly (= from the hard drive), it crashes somewhere in the half of loading (while the Apple logo is shown) and restarts. I tried to reinstall Clover many times, also using some additional kexts, but still the only way to boot into the MacOS is to do it using the USB Drive (which is pretty annoying).

I used the USB drive's Clover (the USB drive's with the original El Capitan installation I used to install Hackintosh on my laptop) to get there, it finished installation and I was finally able to reach Sierra. However, after the reboot, it did not want to show the Install option in Clover. I downloaded it from the App Store, updated the Clover with copying the kexts to the EFI (that is where I think problems started) and let it install.
